Le muséum est créé en 1772 à partir de plusieurs cabinets d'histoire naturelle des XVIIe et XVIIIe, mais son ouverture au public date de 1777. Il prend son essor à partir de la Révolution .

Le muséum s'inscrit dans le Pôle sciences et société. Il offre une diversité tant dans les thèmes d'exposition que dans l'offre des activités culturelles. D'autre part le muséum est à l'origine d'un projet d'envergure internationale : la création du musée des confluences en 2007 au confluent du Rhône et de la Saône.
